インフルエンザが流行はやっているという状況じょうきょうにあって、外そとにいる人ひとはみんなマスクをしている。

In a situation where the flu is spreading, everyone outside is wearing masks.

Explanation

「Nにあって」 means 'in the situation or position of N'. N is usually a special or hard situation or role, such as a crisis, a recession, or a leading position: 「不況にあって、売り上げを伸ばした」 (Even in the recession, sales grew). The second half says that, in such a setting, someone did something admirable or something unexpected happened. Solemn style, seen in biographies, commentary and editorials.

Mixed up with

「において」 neutrally gives a place, era or field: 「東京において開催される」.

「にあって」 is limited to special, harsh or challenging circumstances, with a sense of 'even under such conditions...'.

「のもとで」 means under someone's guidance, protection or a system: 「指導者のもとで」.
